Here's a quick idea off the top of my head. I haven't tried it, but perhaps it will work.
Depending on what fonts you're using, you can substitute related Latin characters for lowercase nactation symbols. So, for your example, you could use 41S.11è.21, 41S.11é.21, 41S.11ê.21, or 41S.11ë.21 to represent the various flavors of nactation symbols.
If you're using Windows you can copy and paste these characters via the Character Map utility found Accessories/System Tools in your Start Menu. You can also get the "Alt codes" for the characters there, so you can enter them manually (without going through the Character Map utility) by holding down the Alt key and typing in the code on the number pad of your keyboard. (Numbers above the QWERTY keys will not work). For example, the Alt code for ë is Alt+0235.
