Your XG export ("Version: 2.01, MET: Rockwell-Kazaross") indicates that your computer is currently running XG 2.01 with the R-K MET loaded. However, either (or both) of these files could have been rolled out with a version different from XG 2.01 or with a MET different from R-K.

It looks like both files were rolled out using some version of XG2 (otherwise the export would have displayed “Using version 1”). Is it possible that the second file (the one with faster rollout times) was rolled out with XG 2.01, while the first file was rolled out using one of the XG2 beta versions before pruning was added to the code? Can you tell by the file timestamps? That could explain the equity differences. It's also possible that either (or both) files were rolled out with a MET different from R-K if you were experimenting with different METs.
